Are there any perks that are removed from TTW?
I leveled up recently and I was scrolling through my perk list and I don't see some perks that were originally there such as Almost Perfect and No Weaknesses.

TTW contains all perks from Fallout 3, Fallout New Vegas and all DLCs for both games. Some perks got their level requirement changed to be higher (since TTW increases the maximum level from 50 to 60) and some perks got given more ranks than they had (for example, the "Grim Reaper's Sprint" now has two ranks, the first is the same as in FNV and the second is the same as in FO3).
If you can't find FO3 or FNV perks in the list, then that means a mod removed them.
If I remember correctly, the "Benny Humbles You" mods remove those two perks ("No Weakness" and "Almost Perfect") because they break something related to the character creation when first travelling to New Vegas, which then breaks the game.
The ROOG TTW mod removes several perks that usually make the game way easier (since the point of that mod is to make the game less easy). It removes "Almost Perfect", "Here and Now", "Jury Rigging", "Long Haul" and "No Weakness".
These are the two mods I know to remove those two perks.

I do have Benny Humbles You so I guess you're right. Almost Perfect and No Weaknesses are not on my list, though and I can see every other perk that I'm not able to get due to skills/SPECIAL.
