I have the same problem, just got a clean install of FNV and Falklout 3 ran the installer as an administrator and reached the end of the installation only to get an error popping up in the last second to tell me there's a decompressed bsa.

You need to manually delete your old FNV install folder, steam only removes what it installs.

No. You're uninstalling the game and removing all the game files from your computer. You still own the game on Steam, GOG or whatever service you bought the game from. :)

Once you uninstall the game and delete all remaining files related to it, you can install the game again just like you did the first time. :D
